Nesoni
==========

Nesoni is a high-throughput sequencing data analysis toolset,
which the VBC has developed to cope with the flood of Illumina,
454, and SOLiD data now being produced.

Our work is largely with bacterial genomes, and the design tradeoffs
in nesoni reflect this.

Nesoni focusses on analysing the alignment of reads to a reference
genome. Use of the SHRiMP read aligner is automated by nesoni.
We use SHRiMP as it is able to detect small insertions and deletions
in addition to SNPs. Output from other aligners may be imported in
SAM format.

Nesoni can call a consensus of read alignments, taking care to
indicate ambiguity. This can then be used in various ways: to determine
the protein level changes resulting from SNPs and indels, to find
differences between multiple strains, or to produce n-way comparison data
suitable for phylogenetic analysis in SplitsTree4.


~ Requirements
==============

Python 2.6 or higher. Use of PyPy where possible is highly recommended
for performance.

Recommended Python libraries:
* BioPython
- for reading GenBank files
- compiled modules may need to be disabled when installing in PyPy

Optional Python libraries (used by non-core nesoni tools)
* matplotlib
* numpy

External programs:
* SHRiMP
* samtools

R+ libraries required by R+ nesoni library and "test-counts:":
* edgeR from BioConductor
* limma from BioConductor

Optional R+ libraries:

~ Installation
==============

The easy way:

pip install nesoni

Then type "nesoni" and follow the command to install the R module.


From source, download and untar the source tarball, then:

python setup.py install

Optional:

R CMD INSTALL nesoni/nesoni-r

nesoni can also be used without installing:

~ Consensus policy
==================

When calling a consensus, we have found that it is common to find borderline cases
containing a mixture of different bases or insertions. If these are simply called
as the most common element of the mixture, comparisons between consensii tend to
yield many false positives not well supported by the evidence.

Therefore nesoni consensus features a --purity option to flag these borderline cases
with a specified level of strictness.

In consensus.fa and alignment.maf, purity failures are indicated with:

IUPAC ambiguity codes or N for mixtures of observed bases
N for impure deletions
lowercase letters for impure insertions

The tools that analyse the output of nesoni consensus follow a policy of ignoring
these impure calls, thereby only reporting differences well supported by evidence.


Alternatively, you can use nesoni fisher, which uses Fisher's Exact Test to compare
the observed mixtures directly, without referring to the called consensus.


~ Treemaker
===========

treemaker is a key-value store, used internally by nesoni and included in this tarball.
It has capabilities similar to bsddb.btopen in the python standard library. You can get,
set, and modify keys, and traverse keys in order from a given starting key.

treemaker follows the "cache oblivious" design philosophy. Writes and in-order reads
require only serial file access. The cache utilization on random reads is also good.
(However if you have a large number of random reads to perform as a set, it may be
worthwhile sorting the keys before retrieving them.)

treemaker is able to modify a value in a store without retrieving it, the actual
update is deferred to a more convenient time. This is very useful for large numbers
of random writes, such as in constructing an inverted index.

The performance is similar to performing an on disk merge sort, then using bisection
search to retrieve values.

treemaker uses memory mapping, and therefore requires a 64-bit CPU for large
data sets.
