foldenv — per-residue structural context from AlphaFold

foldenv computes a protein residue's structural microenvironment from its AlphaFold-predicted fold: relative solvent accessibility (RSA), secondary structure (helix/strand/coil via DSSP), spatial contacts / packing, a pLDDT confidence flag, and an optional per-residue protein-language-model (PLM) embedding. One call takes a UniProt accession + residue position and returns a strict-JSON-safe dict — enough to tell a buried structural residue apart from a functional surface residue, or to featurize a mutation site for downstream ML.

That runs on pip install foldenv with nothing else. The embedding field is the one part that needs a PLM extra — install foldenv[plm] (or [esmc] for ESM C), drop the overrides, and the same call returns a 1536-d vector under embedding with "embedding_model": "ankh".

Install

Requires Python 3.9+; built and tested through 3.14.

The base install is deliberately light — numpy, requests, pyyaml, biopython — and runs the whole structural pipeline (RSA, secondary structure, contacts, pLDDT) with embedding.model = "none". Torch and transformers are multi-gigabyte wheels used only by the PLM path, so they live in the [plm] extra: requesting any other embedding.model without it raises an ImportError naming the extra rather than a bare ModuleNotFoundError.

[esmc] does not imply [plm]: the esm SDK path (esmc_600m) never consults transformers. It does need torch, which [esmc] names directly. It is also the one extra whose Python window is set by another project and moves with it. As of 2026-09: esm publishes no release for 3.9, so [esmc] does not resolve there. On 3.10–3.11 it resolves to an older SDK — 3.2.1.post1, the last release supporting them — and from 3.12 up to the current one. The current SDK declares no upper bound, so 3.13 and 3.14 resolve as well, on a Python this package has not measured it against; check the ESM C path yourself before relying on it there.

External binary: secondary structure + RSA need the mkdssp binary — v4 preferred, 2.x and 3.x work (Biopython is driven with the legacy command form for those).

  • macOS: brew tap brewsci/bio && brew install brewsci/bio/dssp
  • Linux (recommended): conda install -c conda-forge -c bioconda dssp — no sudo, no build
  • Debian/Ubuntu: apt-get install dssp (provides mkdssp) — verify it is v4; apt has historically shipped 2.x/3.x, which works but needs dssp.executable set to the real name

Without it, everything that reports secondary structure or RSA fails — get_dssp, get_structural_context, structural_profile, tool.invoke/tool.call, analysis.summarize/analysis.functional_site_stats and validation.crystal_crosscheck. What keeps working is get_structure, get_sequence, get_contacts, fetch_structure and clear_cache. PLM weights download on first use (Ankh-large ~7.5 GB).

Usage

Agent-tool wrapper (fast, interpretable). tool.invoke omits the raw embedding by default, so it returns quickly (no PLM download) and gives an LLM the interpretable fields:

Direct Python API. get_structural_context computes the embedding by default (loads the PLM, so it needs [plm]). Pass embedding.model="none" for the structural fields only — that path runs on the base install:

Config is overridable per call via config.load(overrides=...). get_structural_context and structural_profile return strict-JSON-safe dicts. The report objects do not: validation.crystal_crosscheck returns a CrosscheckReport and analysis.functional_site_stats a list[SiteStat], each with a .to_dict() that is strict-JSON-safe; analysis.summarize returns a dict whose own values are JSON-safe but whose sites are SiteStats — call .to_dict() on each before serialising. Everywhere a non-finite float can arise — an undefined percentile, a mean over no values, a correlation over fewer than two residues — it becomes null, since json.dumps would otherwise emit a bare NaN that is not valid JSON.

How far to trust it. crystal_crosscheck is the package measuring itself against experiment: on TEM-1 (P62593) versus crystal structure 1BTL it reports 99.6% three-state secondary-structure agreement and RSA Pearson r = 0.984 (MAE 0.027) over 263 aligned residues. Run it on your own protein before relying on the numbers — and read Limitations for where the agreement does not hold.

Every row above is selectable. One registry key is deliberately not listed: esmc_6b (ESM C 6B, 2560-d) has no load path in foldenv on any platform — the esmc model_type is in no released transformers and the esm SDK registry omits the 6B, so no version upgrade reaches it. Setting it raises an ImportError that says so and points at esmc_600m. It is kept in the registry rather than deleted so that error keeps naming the alternative; running the 6B means hand-building the module and loading its safetensors shards directly, which is outside this package.

Transformers versions. The [plm] extra pins transformers>=4.27,<5. The >=4.27 floor is carried over untested; the sequence models (Ankh, Ankh3×2, ProstT5, ESM2×2) are measured across 4.44 to 4.57.6. 5.x sets the ceiling: it fails to instantiate the prot_bert tokenizer, and the Ankh tokenizers there prepend an <unk> that special_tokens_mask does not flag — which shifts every residue's embedding by one for the plain Ankh checkpoints and changes the values (rows stay correct) for the Ankh3 pair. (protbert and ankh_base are loader-only checkpoints, reachable through plm.load_pretrained_plm but not selectable as embedding.model; the full per-checkpoint table is in docs/SETUP_NOTES.md §5.)

Per-checkpoint requirements conflict inside that window — prot_bert and the unanchored Ankh checkpoints need <5, while ESM C 6B's transformers path loads on no measured release at all — so no single pin serves every caller and foldenv.plm checks each checkpoint's own window at load time, before any weight download. A checkpoint that cannot load raises; one that loads but produces values incomparable with another version warns. Ankh3 tokenization changes at 4.50: rows stay correctly aligned either way, but embeddings computed before 4.50 are not numerically comparable with ones computed from 4.50 on, so the on-disk embedding cache is keyed by transformers major.minor and the two cannot collide.

Device is picked automatically (MPS → CUDA → CPU); ESM C 6B is routed off MPS (esmc_600m runs on MPS fine).

Limitations

Four things this package does not do, each of which will otherwise surprise you at a specific point:

  • Confidence is not applied to RSA or secondary structure. The pLDDT mask (D2) governs which residues may act as contact partners; DSSP still runs over the whole model, so a residue at pLDDT 25 comes back with a definite rsa and secondary_structure and no flag. Filter on the returned plddt yourself — 117 of TP53's 393 residues (30%) sit below 50, and all 117 are reported.
  • Monomer-only. RSA and contacts are computed from the isolated AlphaFold model, so a residue buried by a binding partner reads as exposed. Measured against SKEMPI 2.0 interface labels, the monomer view predicts interface membership at AUROC 0.458 — below chance, not merely uninformative (see notebooks/skempi_interface_validation.ipynb). Do not use this to find interfaces.
  • Very long proteins have no model. AlphaFold-DB serves nothing for entries above its length limit, so get_structural_context("Q8WZ42", …) (titin, 34,350 aa) raises NoAlphaFoldModelError: HTTP 404 rather than returning a truncated answer. Where AFDB does return a fragmented entry (F1/F2/…), only F1 is used and a warning names the rest; residue-number stitching across fragments is not implemented.
  • A non-canonical accession may be silently substituted. If AFDB has no exact match, the fetcher falls back to the closest isoform and warns — get_sequence("Q9Y6V0") returns a 356-aa isoform for a 5,142-aa canonical entry. The returned record keeps the accession you asked for, so check the warning and the sequence length.

Configuration (decisions)

Defaults live in foldenv/decisions.yaml, where each one is numbered D1–D6 and carries the reasoning for its value (overridable via config.load(overrides=...)): Cα-8 Å contacts (Cβ-5 Å optional), mask pLDDT < 50, RSA via Tien 2013 theoretical MaxASA, per-protein in-memory cache + optional L2 disk cache, Ankh-large embedding, mkdssp with --output-format=dssp. The on-disk cache location is ./.foldenv_cache by default, overridable via FOLDENV_CACHE_DIR or the cache.dir config leaf.

Why those values. notebooks/ holds the evidence, as runnable notebooks: contact_and_rsa_decision_sweep.ipynb sweeps the contact primary, the pLDDT mask and the MaxASA table against functional-site and physical-sanity criteria, and skempi_interface_validation.ipynb tests the contact cutoff at scale against SKEMPI 2.0's interface labels and measures what a monomer-only view misses at interfaces. Both run against an installed foldenv and ship no data. Every cell executes, including the D3 crystal cross-check; the embedding decision (D5) is the one recorded rather than re-executed, because it needs several multi-gigabyte checkpoints.

Live tests self-skip when AlphaFold-DB is unreachable or mkdssp is absent; weight-loading forward-pass tests are opt-in (RUN_HEAVY_EMB=1). See tests/TESTS.md for the full inventory, and docs/SETUP_NOTES.md for environment setup and the RSA/secondary-structure validation notes.

foldenv was developed alongside MuLAN and extracted here as a standalone package. Two helper modules (constants.py, plm.py) adapt small routines from MuLAN — see NOTICE.
