Second-stage functional inference for hypothetical proteins in bacterial genomes

PlasRisk: data-driven weighted risk assessment for bacterial plasmids. A unified auto entry point scores ready plasmid FASTAs and also mines plasmids from raw short-read WGS, long-read WGS, and metagenomic assemblies (geNomad for short-read fragments, PlasmidFinder replicon/circularity for long-read contigs), with isolate and metagenomic scoring layers, an explicit unscorable status, lite 5-dim FASTA-only core by default, full 10-dim model, and the original PIPdb ordinal index.
